Ok, don't forget your last comment, because I'm not sure how applicable this
is.
I had a similar problem on my stock 00 FXDS.
I thought it was carburetor icing during the decel, or maybe an
incompatibility with the ethanol in current fuels.
I installed the "Stage 1 Carb Kit"

and the problem went away.
Disclamer: I have no interest in this company, the kit might be overpriced,
etc., etc.
All I know is that it worked for my bike.

My '05 Low Rider did the same thing. I could be on the interstate, and
even under mild acceleration at 60 mph the bike would cough. For me,
the fix was what some folks call the Stage I kit, or the Harley tax,
whatever. Freer-flowing pipes (SEII's, in my case), freer-flowing air
cleaner, and bigger jets in the carb. I waited a year to do it, and as
soon as it was done, no more coughing.

Thanks for everyone's input with this problem. It looks like at a minimum I'm
going to clean and readjust the carbs
this weekend. I believe this might at least lessen the problem. If not, I'll be
back. :)
Everyone have a drink on me, I'll post the results in a few days.
