From what I've seen - after 2 years of riding a matte finish bike
through every kind of crap there is and spilling oil and gas on it -
stains don't set into the paint at all.

Sharpie pens work wonders. Apply over the scratch and then wipe off
the surrounding area. It only lasts for a while, but will go a long
way to hiding a scratch that isn't too big or deep. They come in a
multitude of colors too.
