marring inside rocker covers

My turn to buy a round.

I spent yesterday taking off the rocker covers, which is quite an
adventure if you've never done it.  I don't know why the manual
recommends a sawed-off allen wrench when a box-end is a lot more
effective.

I see definite marring on the inside of the rocker covers.  I realize
now that I should have asked the shop to see if the cams are stock
when they replaced the tensioner assembly.  I just assumed so because
the rest of the bike was stock except for the SE mufflers.

Has anyone heard of stock lifters clattering against the rocker
covers?  Is it a tolerance thing?  It would explain why (reportedly)
some TC88's are noisier than others.

I'm thinking I want to grind around the marred areas and provide a
little more room.  If there is a reason why I should not do this,
please let me know.  If you know of someone who has done this and
provided photos, also please let me know.  Thanks.

The manual is probably assuming the type of bolts those used to be
(which didn't have flats for a box-end):
