Here's what I did when my wife's EX250 was doing the same thing.  Replace
the fuse with a 12V light bulb.  I used a handheld spotlight that draws
about 5A.  You will have to figure out a way to plug into the fuse block,
I used a couple of 1/4" spade terminals crimped onto some test leads.

When the short is occuring the lamp will glow brightly, when the short
isn't there the lamp will glow dimly or not at all.  With the lgith hooked
up and the ignition turned on, wiggle the wiring harness, especially near
the steering head.  It's almost certainly a wire that has worn through
the insulation due to vibration.  Try it first with all the bodywork and
the tank in place, removing things may move the trouble spot around so
it won't do it anymore.
