I just bought a brand new 2008 Yamaha FZ1 and want to get some soft
saddlebags for it. I can't tell from the photos at online retailers if the
2 saddlebags separate or if they're connected permanently. I'd hope that
the straps that go over the passenger seat will be able to slip thru the
passenger grab rails so that they're still usable. I'd appreciate any
advice/comments on soft saddlebags. Thanks!

Some are, some aren't.

Buying online probably isn't a great idea. A lot of soft luggage can
foul on the exhaust, and the first you know about it is a burning
smell[1].
Go to a real live bike shop and offer the bags up for size - it's the
only way to be sure.
[1] The last time it happened to me, there was a strong scent of
tobacco. That was the kilogram of rolling baccy, that I was bringing
back from Belgium for a friend, starting to ignite.....

Thanks TOG. These are the ones that I'm considering, so I don't think I'll
have any exhaust issues.

Blimey. Big enough for a wallet, change of undies, and maybe a 10mm
open-ended spanner ;-)
You're not planning any intercontinental touring, then, I assume?
They look really good. And it's Nelson-Rigg! I used to know the guy who
started that company, back in the UK, oh, in the mid-1980s. his name was
Lenny Loukaides. I'd heard he took the brand to the US. Got to be the
same bloke. He made nice kit.
Yeah, hard to tell whether the straps go under the seat or over. Looks
like over, but not easy to be sure. Call the supplier and ask?

Not with this bike. I have the '93 GSX1100G Shaftie for long hauls. I just
want something to throw the small first-aid kit, fire extinguisher and a
bottle of water in.

Thanks again TOG. I don't care about over or under, I just wanna be sure
that the straps slip thru the non-removeable passenger grab rails so that
they can still be usuable.
