I am having problems installing a topcase on a scooter which has a
metallic rack in the back. The attaching plate that came with the case
does not match the spacings of the mounting bolts on the rack. I could
drill holes in the plate, but then I thought of an alternative. What
if I glue or epoxy strong magnets onto the bottom of the plate, bolt
the topcase to it, and just stick the case to the rack. Of course,
someone could walk away with it if they knew, but I could also take
the whole thing off whenever I wanted to quite easily. The only
questions are; will the magnetic force be strong enough to hold the
thing on during riding, and where can I get strong magnets? Any
opinions?

Don't outsmart yourself. You might want to carry something valuable in
the box and it could fly off during violent maneuvering and you
wouldn't even know that a truck ran over it.
Just go ahead and drill the holes.
BTW, I have a Chase Harper magnetic tank bag which has powerful
magnets to hold it to the steel gas tank.
But the bag also has a *nylon safety strap*with a quick disconnect
buckle as a means of last resort to keep the bag from falling off the
tank.

Seems more complex than just driling a few holes, but this is the place
you want.

They make the Death Magnet:

"I have no idea what you could reasonably do with this magnet - it is
simply too intense for most applications."
